Which one is the input and which one is the output they're identical how do you tell them apart

They are both the same. It doesn't matter what position you put them.

My output sensor has a nipple on it and both of these look the same as the input, does it matter what one goes where?

Yes it matters, the input and output speed sensors are not the same in your vehicle. These are not the right sensors

Will this work for 2001 Jeep Grand Cherokee limited 4.7?

Use Mopar parts on your Jeep. They are the best. I found out late and bought the cheaper one first. Had to change them. I hope this helps you.
